Traditionally, in Japan people do not wear shoes in the house. In Japan landlords and real estate agents assume that the tenants will take their shoes off upon entering the apartment.
Even if you wear shoes in the house in your home country, while living in Japan please take your shoes off before entering your apartment.

Also, when entering a Japanese style room ("Wa-shitsu" in Japanese), it is proper etiquette to remove your slippers before entering. If you are invited to a Japanese friend's house take extra care not to step on the threshold or edge of the tatami! It is commonly said that stepping on the edge of the tatami is equivalent to stepping on your host's head. Quite an insult!
